In The Heat Of The Night would be one IMO.
It's not the only opening song but Gundam Seed Destiny's WING OF WORDS is kind of an 'easy listening' song which really doesn't fit the tone of the show, or match the other openings which were more high-energy.
For the show's remastered version it was replaced entirely.
Several other Gundam shows do honestly have a few songs which really don't work with the tone of the show but are otherwise OK on their own. V Gundam's were kind of too kid-oriented sounding, and many think the ending song, "Winners Forever" (originally written for a Kamen rider show, I think) was much better than the opening songs.
In a similar fashion, STAR TREK ENTERPRISE's "Faith of the Heart".

Sure, it's a classic but the vocals are horrible. But it was perfect for what it was supposed to be.

The first two seasons of Garfield and friends had a nice catchy theme. From the next few season they changed it up. It went from "Friends are there" to "We're ready to party."
On the 7th Season they changed it again.
This one was pretty much hated by everyone. When they released the series on DVD, they didn't even include this theme. They went back and used the previous theme for the episodes intros.
