I don't think this would be a great idea.
There is already a Jessica Drew, and her new book just debuted in fifth place.
A female clone would be an interesting storyline, but kind of redundant with the likes of Silk, and the various Spider-Girls.
She does have that gender crisis thing going for her... Which isn't something that mainstream Marvel frequent much.
In my opinion, Silk is the Earth-616 version of Ultimate Jessica Drew. In comparison, Silk and Ultimate Jessica Drew are very similar in power set. Also, Silk is practically the female version of Peter Parker. How original is that besides being locked up for 10 years?
Silk literally isn't the female version of Peter Parker. Otherwise certain scenes would be very icky.
She has her own family, and the mystery of what happened to them is a key part of the character's story.
Ultimate Jessica Drew is another version of Peter Parker. Silk is a woman who shares a specific experience with Peter. These are different narratives.
Because having two separate Peter Parkers permanently sharing the same merged universe would be extremely confusing, to put it mildly. Such a situation is a can of worms I wouldn't touch with a ten foot pole.
Theres been multiple peter parkers in the same universe for years now. Ben reilly, kaine, ultimate jess, spiderverse.... so yeah that doesnt really hold up. And the fact that secret wars looks like its going to involve multiple versions of multiple characters. My point is that if the universes "merge", both 616 and ultimate peter have both returned from the dead in the last year, it would be weird to kill either of them again so soon. Kill miles, hes the lamest spiderman ever! Look at miles role in spiderverse. Has he done anything? Ultimate peter is 10 times the spiderman that miles ever was and shouldnt be put on the shelf to push boring miles on us.
I understand the greater over all point that was made about Ben and Ultimate Peter earlier. Both of them represent a younger, single, and "fun" version of Peter Parker. Hell, that's why Ben was originally created. The problem is, that unless RYVs sticks around, current Peter is still all of those things.
I think Ben has merit as a character though. He has his own identity and experiences and I would have no problem with him being brought back. Ultimate Peter, though, is just too confusing. Ultimate Peter has had great characterization over the years, but that's mostly due to him having a consistent voice and less history. Having one writer and only 15 years of comics will do that for you. At the end of the day, he is, personality wise, still young Peter Parker. I'm also not sure why he would take the name Ben Reilly. If He is not a clone he would have just as much claim on the Peter Parker name as 616 Pete, after all.
I think characters taking other people's names and identities is just silly and takes away from the characters. If it all doesn't matter maybe Ultimate Tony Stark could take the name J. Jonah Jameson and become boss of the Daily Bugle or maybe Ultimate Thor could rename himself Scott Summers and become the leader of the X-Men and then the real 616 Scott Summers could become the new Green Goblin.

The examples you gave were all clones. I think having two actual Peter Parkers in the same universe would be different.

Perhaps she can join the Web Warriors and make some company to Anya.

But Silk got its inspiration from Ultimate Universe Jessica Drew. And Stephen Wacker once said that to expect a female version of Peter Parker. And Silk's design came from the female clone of Ultimate Peter Parker.

Bringing over Miles to the 616 is shaping up to be a pretty messy affair. We all know that if Miles is to appear in the 616 Marvel has to bring at least most of his supporting cast along. I can totally see Marvel however screwing up or not even bother to bring characters like Jessica to the 616 in order to avoid having tons of spider-characters running around in the same universe, I can totally see them doing that with the revived Ultimate Peter as well (his role in Ultimate End being dying again or turning out to a be a clone and then dying).

One of the problems is that Mary Jane and Gwen are part of Miles's supporting cast, and I can't see redundancies coming into the new canon timeline. (But who knows?)

Not to mention Aunt May who, if I remember correctly, was living with Gwen last we saw her and was as much of a supporting character as those mentioned.
That said, imagine if the 616 Aunt May and Ultimate Aunt May where to meet each other. :p
I think it could be very, very fun.

I wish that the UU stays separate from the main MU. To integrate them is going to make everything look redundant.

She keeps all her histpry, memories and the such.
She than gets a new code name and changes her real name, of her own choosing, so that she can be her own woman.
Or she joins the Spiderverse team run by Spider-UK and Anya.

Adding her to the roster of the Spider-Verse book would be my preferred way of carrying her over in case the Ultimate Universe is being erased for good. I think Mike Costa did a pretty good job of writing her in the Scarlet Spiders mini, she felt like a more than competent super hero in that series. Bendis had a tendency to worf her whenever she met Miles.
