Spidey's kryptonite is the flu. He even lost his powers because of the flu once (when Ock unmask him).
His family has been his kryptonite. He will drop whatever he is doing, for instance, if Aunt May really needs his help.

Anti-Venom was probably the closest thing to Kryptonite. Even being close to him disabled Spider-Man's Powers.

Silk was kinda like that for a minute there. Couldn't get anywhere near each other with immediately snogging. That's kryptonite when you're about to get into a fight.

I'd say its his sense of responsibility.
Spider-Man's weakness is that he cares too much!
I believe that's an actual line from somebody in the 90s cartoon lol.
I would say one or two punches from Venom really leave Spider-Man weakened.
