I've now been able to read both the new Batwoman stories in that issue, and they're both bad. "Sister, Sister" is way worse than "Faceless," though.
At least they aren't canon.

I haven't seen the pages, but seems it was a bad attempt at getting the Super-Bats dynamic, only the writers didn't know how to do it with these two.
Well, this is interesting. Kate is on the cover like she’s a member of BOP but the descriptions of the new stories don’t mention her. It reprints BBOP #14, which Kate appears in. But so does Orphan and Spoiler. Not to mention Poison Ivy who was a BOP member in the New 52.

Kate had a cameo in "New Year's Evil"... by breaking up with Renee. In a single wordless panel. For no apparent reason except to make Renee sad and alone during the holidays. It's such crap.
Thankfully, like the recent Giant, this one's also not canon. But wow, she's having quite a time of it lately.

The real answer is a mix of "The writer probably didn't know they have a strong relationship right now" and "it's not canon, so who cares".
In-story, there is literally no reason given.

That's it. Renee has a vague line about them being "trapped in [a] cycle that hurt [them] both," but it makes no sense for either her or Kate. Each of their reasons for their first breakup have long been resolved, not to mention they've both matured quite a bit since then.
The thing is, this exact same story of Renee being lonely on the holidays could have happened the exact same way if Kate was just out of town on a long mission, but they were still very much together.

Maggie still is: 33 months, real-world time. Her current one with Renee has been 16 months so far (and hopefully many more).
