Fantastic Four: The Galactus Saga, This Man, This Monster (I consider the epilogue part of the larger story.)
Sandman: Season of Mists
Some relatively obscure favorites...
The Adventures of Barry Ween, Boy Genius: Monkey Tales #4-6 (The sense of humor and character really appeals to me; This was the highlight of the series.)
The Best of Will Eisner's The Spirit (It's not that Eisner's Spirit is badly regarded; This TPB is just such a good intro to it, although there have been some comments that the volume was selected more to avoid horribly dated racial caricatures than by any other criteria.)

There are Batman and Spider-man stories that I love ... but the best run on a character I've ever read is Alan Moore's Swamp Thing. I read it about 10 years after its initial run and I was blown away, I read it again recently and I still think it's an amazing comic book. I like his other work as well.

Just personal favorites...
Events: I lean heavily towards the originals/classics. Contest of Champions, Secret Wars, Crisis on Infinite Earths, Infinity Gauntlet, Mutant Massacre, and Janus Directive. More recent stuff would go with Annihilation, War of Kings, and I also admittedly enjoyed Civil War II.
Runs: Honestly, I think a lot of the top all-time runs are there for a reason. Simonson's Thor and Moore's Swamp Thing are THAT good, and are the tip top of my own personal list, too. Claremont's run on X-Men as well (at least through #275 of the original series). Ostrander on Suicide Squad AND Spectre. I loved Kupperberg's run on Checkmate in the mid/late 80's. Giffen and DeMatteis' Justice League/JLI/JLE. Roy Thomas' All-Star Squadron. Byrne on Alpha Flight. Peter David's Incredible Hulk run. Willingham's Fables. Busiek's Astro City. Smith's Bone. And, while I'm still working my way through them, I'd also include Layman's Chew and Baron and Rude's Nexus right up there with the rest so far.
For shorter runs... Ellis on Nextwave, Agents of HATE and Moon Knight. Goodwin and Simonson's version of Manhunter.
Story arcs, avoiding ones that are a part of the above larger runs: Iron Man Doomquest and Heaven's Hand (original series #'s 149-150 and 152-153), Cockrum's Nightcrawler 4 issue limited series from the 80's, Starlin's Final Threat arc ending with the Death of Captain Marvel story, Jason Aaron's God Butcher and God Bomb stories on Thor, Elementals: The Natural Order, Superman: Secret Identity, Fantastic Four "Galactus Falls" (#242-244) "Return of Terrax" (#259-260) and "The New FF" (#347-349), and the "Owl/Octopus War" from Spectacular Spider-Man #'s 72-76.

The Hyper-Tension story arc in Superboy is still my favorite comic arc.
