I don't think we ever got a real reason. Some say the blonde one is from E-2, while the black hair one is from E-1.
The real world reason is reboot. She's blonde pre-Crisis and dark haired post-Crisis (which then allowed her to be retconned as World War II Wonder Woman). If people are saying Earth-2 though, they're basically saying Earth-2 and JSA are synonymous, which isn't true. Post-Crisis JSA is still New Earth, or Earth-0, not Earth-2.

Sometimes it's more of a tribute to the Lynda Carter show, e.g. in the movie. And Pre-Crisis she tended toward blonde, though Marston's take was a brunette. But in a lot of cases I think artists with more cartoonish styles go blonde because have trouble with subtle variance in hair texture and facial features, so if they make her a brunette they risk making her look too much like Diana. Cliff Chiang and Renae de Liz come to mind.
Other than n52, though, her in-canon appearance has been consistent since Perez. Black hair, tight curls with bangs, elegant bone structure (high cheekbones, pointy chin), and a Roman nose. Phil Jimenez pretty much perfected the design in Historia.

Because dark haired Hippolyta is heroic and blonde haired Hippolyta is treacherous.
You have to watch blonde Hippolyta, she's always scheming.

Hmmm Gail Simone was pushing Agent Tresser as a new Steve Trevor for Diana but now you've got me thinking how Nemesis could have worked as DONNA's Steve Trevor counterpart. Makes sense that the sisters might have similar tastes for government agent soldier types.

Aaron Lopresti is an incredible artist. Deserves far more recognition than he gets.
