What if it turns out Wanda isn't a mutant (like they've been hinting at in Uncanny Avengers)? What should stop the X-Men from revealing the truth then?

Once the issue of possession was brought up, the Avengers and X-Men again jointly agreed she shouldn't be locked up. Every hero at one point or another has been mind controlled or possessed. It's always been the comic book free pass.
They can of course bring these issues up again in another story, but there's really no point since it's already been addressed. At this point I personally wouldn't see the point.[/QUOTE]

The Phoenix is a planet killer after all. Wanda according to some writers is a reality warper after starting out just hexing people into having something bad happen. For example if you pointed a gun at her she could increase the chances it would misfire until it became the most likely event to occur IIRC. But she never had the power levels she had in HoM until Bendis wrote her

well that's not correct. in west coast avenger, she was wishing her kids into and out of existence almost nonstop. and then she resurrected the wonder man poltergeist in busiek's avengers and no one really batted an eyelash.

I'm still not sure if Wanda was able to somehow affect mutants across much of the Multiverse.

Wonder Man is basically immortal. His ionic energy can be dispersed, but eventually he reforms. Of course, you have to actually know something about the character to know that.
Wanda's kids were originally supposedly parts of Master Pandemonium's soul that Mephisto took and used to hurt Wanda. It had nothing to do with Wanda being able to rewrite reality.
It was more due to her practicing dark magic. Conjuring 2 kids while being manipulated by the devil isn't in the same ballpark as changing the face of everything on the planet.
And if she is always supposed to be able to do this type of thing, why did it take 40 years of stories for anybody to figure it out? Why did the Avengers ever even have a tough battle
if Wanda could do anything she wanted? Does she like being knocked unconscious and watching her friends be beaten and killed? If you can't understand why her fans think she got the
shaft in an attempt to wipe the board clean, you just aren't capable of judging without bias. And there is nothing wrong with that for preteens. An adult should be able to reason
without emotions leading the way; a mature adult anyway.

Wanda would be acquitted if she went to trial.
Doom...I think he'd be in an harder position to defend.

Exactly because before HoM she never displayed that level of power. Chalk another one to Bendis. This is only addressed by Heinberg in CC where the seldom used (if ever!) Life Force is brought up. Shouldn't this kind of power have brought in the elders of the universe like the Living Tribunal, Eternity, etc?? Heck, in Fraction/Allred's FF the LT showed up just because Doom punched the Watcher. And he takes no notice of reality being manipulated at this level??
Bendis left the "fixes" up to others and he never addresses them.

Yes, those panels from Avengers West Coast. Byrne had been building up Wanda's breakdown, little by little. Wanda was also swept up in the massive Atlantis Attacks crossover and that didn't help her state of mind.

The consequences of Wanda’s action forever changed the Marvel Universe, until this very day. The first issue of House of M was released in June 2005, and here we are in 2015 and we’re still dealing with the problems created in this storyline.
