Joseph Manfredi, new head of the Silvermane family, the Rose, taking over his father’s criminal enterprise, Mister Negative, Hammerhead, Madame Masque, and Bushmaster are gathered together on Madripoor from a mysterious new Crime Master, who instead of heading a family, is offering two new designer drugs, one of which will grant those who survive with superhuman gifts, and the other makes you a sleeper agent, to transform into a goblin-esque type of character. Turns out the new Crime Master is the post OMD Harry Osborn, who cracked mentally after being tortured by the Kindred.

"Major." Absolute Carnage was a Bat-Family styled crossover that affected mostly some street level titles. Extreme Carnage will just be one-shot tie-ins. The only one that qualifies is King in Black.
But my point is mostly that it seems unrelated to the premise at hand. It's like "Bored with Mutants? Pitch a Spider-Line Event." - Completely unrelated.

Part 2–we’d see Silk & Kaine infiltrate the Silvermane organization, Cloak & Dagger infiltrate the Rose’s, Spider-Woman, Black Cat, the Slingers, and other street level allies, where we eventually find Charlotte Witter and Lady Octopus are the real masterminds behind everything.

Norman Osborn decides it's time for a change, and gifts his weapons to the villains of the Marvel Universe.
The main book would be the hunt for Norman Osborn.
Lead-ins and tie-in mini-series would feature villains with the upgrades.

I like those ideas. Having Lady Octopus as the real mastermind alongside Charlotte Witter, the evil Spider-Woman created by Otto Octavius, would be a good or even great way to elevate her as a major underworld player in her own right again. Could add in her penchant for VR/virtual reality as a means of creating hyper-realistic distractions and diversions for her enemies --- or to reward her better-performing subordinates with their fantasies and desires seemingly come to life.

Hmm, a billionare super genius gifting stuff to villains of an established universe that's been known for almost a century? Why does this sound familliar?

Funny enough, Mysterio did have a daughter in two separate continuities --- Francine Beck from animated Ultimate Spider-Man, and within the comics, Misty Beck from Ben Reilly: Scarlet Spider. Granted, Misty turned out to be an android (technically gynoid) at the end of that series, but still. Could bring her back and yes, have her using VR tech as a more advanced version of her "father's" special effects-based trickery.

Part 3: With the super powered Maggia crime families in battle with each other, Lady Ock and Arachne (Char’s new name), spring their trap. No longer will they be subservient to the men in the villain game, they create a new Sinister Syndicate, full of some of the biggest, and not so biggest, female villains in the game. You’d see Lady Ock, Arachne, Stunner, Man-Killer, She-Kraven (lol), Calypso, Electro, etc. and start picking off the weaker families. This strikes a note that gains the notice of the bigger supervillains in NYC.

Would be a way to retire Mysterio/Quentin after making a fortune off his movie and keep a Mysterio out being evil.

That twist made absolutely no sense, considering scenes between Mysterio and Misty that came beforehand.
That series, despite some bright spots, was really a mess, wasn't it?
Regarding this thread's topic:
I'd like a big story where Black Tarantula seeks to take control of the Web of Destiny / Life and Death through his manipulation of spider-characters, including The Thousand, Doppelganger, Ai Apaec, and even Cobweb. Obviously this requires Spider-Man, the Scarlet Spiders, and other Spider-Folk -- with a little help from Sleepwalker -- to fight against the Black Tarantula's plans.

A Superior Syndicate, maybe? Sounds good to me. Bringing in Ana Kravinoff would be a touch of genius as well, given how she was effectively discarded by her father in favor of his clone sons, which would fit into the overall theme at work here.

Oh, this idea could definitely be great, and kudos for including Anansi as well, though I'd also throw in other spider-deities from various mythologies and folklores. I'm particularly fond of the jorogumo from Japan, a spider-entity that could take the form of a beautiful woman to lure unsuspecting men into her literal web.
