You can call it good timing if you want. T'Challa vanishes after the less centralized government is in place and Shuri is there to pick up the slack simply means they're more ready and things won't necessarily go to hell.
As far as T'Challa being in space while showing up in Avengers, that sometimes happens to characters who have solo and team books. Cap was in multiple Avenger books while he was trapped in Dimension z for years in his solo. As long as there is a time travel element, it shouldn't be a problem.

If marvel hypothetically were planning another Secret Invasion, T'Challa actually would be the perfect candidate for a Skrull imposter if you think about it.
Since he's already missing, he's easy to replace. They could even say the Skrulls are responsible for whatever happened to Shuri's ship.
And because he's both leader of the Avengers and king of Wakanda, he's in the perfect position to disrupt both the hero community and the nations of the earth. He can turn the world against the Avengers and the countries of the earth against each other. He's probably in the best position to do the most damage.
Not sure anything is actually pointing to another Skrull Secret Invasion, but if they go that route it's sort of a fun option.

Bashenga didn't do anything to help Wakanda. It was actually Storm's ancestress who did the real work uniting the tribes.
Season 6:
Vibranium is the intergalactic equivalent of Styrofoam. The meteor that created the Great Mound was actually trash dumped by a Shi'ar casino ship.

They are teasing Skrulls more with variant covers. And a "Meet the Skrulls" arc is upcoming. If they are a hit in the movie, it may not be SI level, but they'll probably be the main focus of an Avengers arc with Carol getting most of the screen time.

Having T'challa too involved with Skrulls is tricky because you literally can't top SWAD.
You only have two options:
Option 1: Skrulls now have a fear of every cat based animal, cat based super hero, and every dark skinned person in the universe due to the destruction caused by Wakanda. The Black Panther is the Baba Yaga of Skrull World
Option 2: Skrulls spent the last 20 years just figuring out a way to wipe Wakanda from the map before they bother with anything.
Anything in between is weak.

Because of the second arc, replacing Tchalla is possible if the panther god is not around to screen their souls. It be fun for a little while. Skrullchalla setting stuff up for the big take down. I dont think they'd take it too far because of SE. But it'd be fun to see him take down all the heroes using plans the real Tchalla came up with.
