They both have their strengths and weaknesses. Ock has built all sorts of things Peter never even thought of trying to make. also the tech stealing thing is kinda reciprocal. Peter doesn't hesitate to "borrow" Ock's inventions any more than Ock hesitates to borrow Pete's.
I'd guess Pete is more creative, while Ock is a better researcher.

Interesting question.
Otto's got more experience, and he's more of a specialist. He's probably a harder worker (Peter would lack the stamina to work several months of 90 hour weeks).
Peter's probably more creative and more self-aware. He's worked in some fields Otto hasn't.
I think Otto has the edge.

Looks like Spencer's ASM #1 further solidified the fact that Peter is smarter than Otto, as shown by how easily he came up with a better theory than the one Otto used to do Peter's thesis.

I believe Peter is more smarter but it depends on how he applies himself. He really has not demonstrated more than the basics of science as Spider-Man and I would say that is because he has not pursued that gift. He did when he used the opportunities Octopus created during his time as the Superior Spider-Man. Another example of this is Ben Reilly. When he first showed up before the Clone Saga started Ben created different weapons to use as Scarlet Spider that Peter had not considered.
Doc probably stays more up to date with the scientific community since he is more of a scientist than Peter is. He also walks the line between genus and insanity and does not let anyone forget how smart he is. He did consider himself smarter than Tony Stark in Iron Man.

I don't see how coming up with a possible better theory of an old thesis makes Peter smarter.

It wasn't a "possible" better theory. It was a straight up better theory, since Peter used it to solve the alien invasion which neither the Guardians of the Galaxy, nor guys like Iron Man, could solve. And it was the thesis Doc Ock handed in very recently - in Superior Spider-Man #20 or so. Anyways, the number of PhDs they have doesn't really matter, since Peter is already leagues smarter and more knowledgeable in pretty much any STEM field than any real person with a PhD in that field.

To the bolded part. Tony read and hacked Kree technology. Which is hundreds of years ahead of the human race. So Tony has read and hacked alien language as well. Just saying.:)
