When it comes to just Wonder Woman, I think Rucka's [I]Stoned[/I]. But when it comes to depicting the Greek mythology and connecting Diana to it, I'd say "The Legacy of Pandora's Box" by Pérez and Newell.
I'd say Pere'z War of the Gods mini-series.
The Bronze Doors: despite being blind Wonder Woman takes a trip through Tartarus ending with a coup on Mt. Olympus where thanks to Diana and proper planning Athena usurps the reins of power from her father Zeus.

I loved Challenge of the Gods and Stoned.
Rucka's first run, specifically the Medusa and Bronze door arcs.
Whatever else you can say about the run, Azzarello and Chiang gave us one of the most interesting takes on the Olympians that aren't Aphrodite and Athena.
Diana vs Medusa was interesting.
Lets see...I liked that Marston story where the OC children of Ares took turns trying to beat up Wonder Woman though im not sure it really counts.
I also liked that one where different greek gods began puppeting gotham villains
