Yeah, YuGiOh and Pokemon have absolutely no chance.
I would have said "any that use magic" since Silver Age Superman was contractually obligated to just stand around and take any magic to give them a story. :p
I would find Mistreveus or someone soloing Superman quite amusing. Also most of his strength was attached to punches and throws. Attacks that are considered Normal or Fighting type by Pokémon logic. Thus Ghosts which are immune to that sort of thing wouldn't be bothered by his amazing strength. (In the anime and comics they were intangible, thus explaining why attacks would go through them.)
Are there any ghost types that are immune to fire, ice, and gorilla marriage?

Neither does any Digimon.

This brings up another point: are Ghost Types immune to Popes?

Fire, yes.
Ice, no...
Gorilla Marriage, well if you go with "till death do us part", it's kind of retroactive there. :p
but neither arceus nor dialga have shown any strength, durablity, speed, or reaction feats beyond poke-dex entries. there are quite a few characters who **** with time/space to a much higher degree than those two have shown and they aren't even considered gods.
And if creating something meant anything for offensive power; then White Mages should be the deadliest class in every RPG.

No pokemon are immune to gorilla marriage. There are gorilla pokemon and you can breed any two types.

They won't have any babies with the gorilla Pokémon though. They aren't cross-fertile.

Superman steals a bunch of Masterballs from Silph Co, uses them to capture all the Legendary "God" Pokemon, and then sells them for berries. To Silver-Age Aquaman, just to further humiliate them.
Then he steals them from Aquaman and forces him into a survival contest in the middle of a desert against Jimmy Olsen. The winner gets married to a Magicarp that has an everstone surgically implanted into it. The corpse of the loser is used in a convoluted scheme to make Lois Lane think she's a killer with multiple personality disorder so he can lock her in Arkham Asylum.

Are we counting glitches as canon pokemon in this?

well you can catch it in the game.
but it's up to the OP.

Yeah, Ghost-types are probably the best bet, but not a very good one against Superman.
Anyone else want to see a story of Neutron, the neutron star wearing a dog collar-and-cape, hero of a distant galaxy?
