What are you looking for specifically as a special story? Does it have to cross over or have its own banner?
What immediately comes to mind is the three-part backup story in Force Works 12, War Machine 15, and Iron Man 317 called "Vicious Circle." Is that the sort of thing you're looking for?

3 part stories that were made up of various specials. Here are 2 examples
Arms of the Octopus was 3 parts.
All-New X-Men Special #1
Superior Spider-Man Team-Up Special #1
Indestructible Hulk Special #1
No End In Sight was 3 parts
Nova Special #1
Uncanny X-Men Special #1
Invincible Iron Man Special #1
So it would have to be a Special and a backup of the regular comic would not count?

I think you have all of them. I have all of these in my database and no others.

For me they are issues that have a clear subtitle (like Arms of the Octopus) but the main title is based on the standard title of a more established book (like All-New X-Men). They are clearly marked as single issues by the fact they are all #1s but they each make up a three part story corresponding to their subtitle. They started by not having the subtitle as part of the indicia and just calling them 'specials', now they seem to.
So we did have:

The Amazing Spider-Man Special

Guardians of the Galaxy: The Prodigal Sun
(All titles as per indicia on Marvel.com as far as I know)

Revolutionary War
X-Men Black (Back-ups are single story)
Generations
100th Anniversary Special (a good candidate, 5 issues)
Last Days of Magic (3 issues but includes ongoing and not a single story)
Web of Venom (I don't have a handle on what this is)
Marvel Rising (before the ongoing)
The Best Defense (probably the best candidate, 5 issues)

In the case of Web of Venom, it's mostly one-shots that flesh out Donny Cates's concepts and ideas for his Venom series even if they can't be included in the main book for some reason. Currently, they're building up to Absolute Carnage.
