Well, before the retcon, Beyonders and Beyonder were different beings.
The Beyonders only shows up in FF and Two in One where they are shown as Starry Great Hands,
and they collects worlds (Counter-Earth in that story),
they dwell in the Lightless Universe and potentially created the Cosmic Cubes.
The Beyonder before the retcon was from a universe greater than the multiverse,
where 616 is a droplet of water to the ocean of Beyond Realm.
And he was everything in the Beyond Realm.
Later on, in one of the retcon, Beyonder became a Cosmic Cube and was potentially created by Beyonders.
In Bendis's version, Beyonder can apparently retcon himself to be whatever he wants,
and in that case, he was an Inhuman.
And in the most recent version, Secret Wars 2015, they are the same race,
the Beyonders are an ancient race that resides the Beyond Realm as the Ivory Kings, shown as alien beings,
the Beyonder is a child unit of that race placed in a Pocket Universe full of Cosmic Powers,
which was thought to be Beyond Realm and Cosmic Cubes are made from energy from these pocket universes.
The Beyonders then created a breach into 616 from that pocket universe to create Molecule Man as their bomb.
And after that, Beyonder noticed 616 and went to Secret Wars 1985.
I guess the same goes for other universes, when the Beyonders create Molecule Men throughout the Multiverse,
they also allow their child units, the Beyonder of other universes,
to enter those realms and start alternate versions of Secret Wars 1985.
So yeah, there are multiple Beyonder children units in the Multiverse,
if you check Hickman's FF, one of the Reeds on the Council of Reeds,
actually killed his universe's Beyonder with the Sol Hammer.

Looking back on [I]Marvel Two-In-One[/I] #63 where I first heard about the Beyonders, I find it interesting that they also sound a little like the Infinites from [I]Avengers Infinity[/I]. Give it another few years and there will probably be another group of beings that are more powerful than x, y, z, who are mysterious and hail from someplace other than our understanding of reality. That MTIO was published in 1980, so the whole Beyonder concept must have been brewing for awhile. Secret Wars I didn't come out until 1984, iirc, but it had been in the planning stages for quite a long time before release.
It does make me wonder, now that they've established that there have been multiple iterations of the cosmos, what role those beings played before Eternity/Infinity existed? I vaguely recall some mention that the Beyonders created the multiverses, but that is inconsistent with Ewing's model, which holds that the first multiverse was created as a consequence of The Celestial War with First Firmament. I have a feeling that we'll never really be able to settle on a fixed continuity when it comes to cosmic events or beings on that level.

The only other explanation I can think of that would make sense is that the various Beyonders (the individual(s) not the race) throughout the Multiverse are just Avatars similar to Darkseid´s incarnations in DC.
