Will he kill them, remove their powers or do something else?

It sort of remains to be seen whenever Manhattan has more power than Mxy, since it was Ozzy who was detaining him... which is not the first time for a 3D being to get the better of the imp.

Also with Captain Atom and Manhattan being how they are, living outside of time technically, Atom's demise is going to be philosophically drawn out if it is at all possible to kill him. Firestorm i grant wont last very long despite his vast powers, the one that would help him is one he doesn't have: control of time.

I think the question was what Dr Manhattan will do. I say nothing. Dr. Manhattan as we know him from the original series was a good guy. He was no villain who kills just because he wishes so. He was a decent guy who was losing interest in humanity due to his God-like powers. I don't think if he wants to kill even the Justice League can stand against him. But why would he want to kill? In Watchmen he killed very few times. As a vigilante he killed criminals. As a soldier in Vietnam. And spoilers:

The only version that would really make an impact would be the New 52 version, who was Dr. Manhattan in all but name and origins.
