Very emotional scene in my opinion, that most people overlook. Clark/Superman is realizing and coming to terms with just how cynical, distrusting, dark, negative and rejecting any pure form of goodness without us attempting to tear it down because of our own insecurities our world really is today. To him, this isn't the world and society he chose to have faith in at the end of MoS. He had faith in us, and he just assumed that we would have faith in him. But after realizing how ugly the world can be, he's doubting if there's a place for him here and the seeming realization that the world rejects the idea of a "Superman" because nothing can possibly be that good and pure without having an evil side. After realizing that Lois is the light in his darkness and that she represents the good people left in this world who do believe in a sense of hope, he realizes that he represents the dim light in the world's darkness and that he is that object or sense of hope to a lot of the good people in the world who do believe in him. The idea of Superman is not at all absent in this film, it's his ideals and unwavering belief in them that actually carries the film and what the film is based on. It is intended to show us as the audience that despite the darknesses that plague our world and society today, the idea of "Superman" is still very much relevant and can still be applied to today's world and that he does have a place. That good will prevail and that there is an innate goodness out there, only if we want to let it prevail and allow it to exist. I also find it very fitting that this scene is overlooking the Washington D.C. skyline when he realizes just how corrupt and cynical our society and world has become. I personally like to think that it's the negativity and cynicism that comes from people like movie critics, is exactly the themes that this film is playing on in depicting just how ugly our society can be.
