Obviously she can fight them, but what advantages should she have over them?

Aside from experience/training for battle, . . . none.
(At least if the Kryptonians are on a yellow-sun planet.)
Magical weapons?
It's kinda sketchy if DCEU WW can keep up with Kryptonians...since her 'flight' is ambiguously arbitrary, and they've been inconsistent with her speed, she needs super durability/endurance, and quicker reflexes.
Skill is her big advantage. Even trained Kryptonians tend to over-rely on their powers and don't always make good tactical decisions. Diana's training and experience tends to be more consistent.
The Lasso gives her a reliable way to restrain them.
The sword gives her a close-quarters reach advantage and it cuts Kryptonians as easily as it cuts humans.
The Bracelets allow her to reflect heat vision back at her enemies. That's something Kryptonians tend to not see coming.

Though much is taken, much abides; and though
We are not now that strength which in old days
Moved earth and heaven, that which we are, we are,
One equal temper of heroic hearts,
Made weak by time and fate, but strong in will
To strive, to seek, to find, and not to yield.

WW has god given magical powers so if the weakness to magic is considered she always should have a advantage toe to toe against kryptonians as does marvel whenever he fights superman. It is beyond me how kingdom come superman survived several magical lightning strikes.
Its not the way I wish they'd do it, but yeah the mere presence of magic seems to stupidly make Superman act like he's been exposed to Kryptonite. Rightfully, magic should only affect him in regards to enchanted weapons though (whatever the enchantment is, be it some elemental damage or just the ability to cut him easier), or if specific spells are cast on him. Considering Diana isn't a sorceress, to me the former should be the most of what the benefit of magic could provide.

My memory is perhaps a wee bit hazy, but wasn't Julia, the one-eyed alien she fought & befriended during the Loebs' "six-months in space to end slavery in another galaxy" arc, a Kryptonian?
She stopped Julia through prowess & discussion, noting that Julia could easily snap her neck if she weren't careful, I think. It's not a good comparison to now, though, as WW editorial at the time thought Diana was at the same power level as Power Girl (who'd been significantly de-powered after surgery in Justice League Europe) and Loebs was far more interested in exploring how Diana overcame/navigated significant obstacles (like when she couldn't fly b/c of an inner ear injury from being shot by Mayfly) than writing the adventures of a character who could crush anything with her pinkie.
Yet, she still won, through skill, wits, compassion, and communication. :-)
Pretty much this, but this should be enough for her to hold her own and defeat a Kryptonian opponent. Pre-Crisis, she wasn't as powerful as the Kryptonians but still tough enough to take a hit from one, not let it phase her for too long, and use her wits and superior training to get the Magic Lasso around Nam-Ek and that was pretty much that. It was pretty awesome.
Yes, this is always annoying. The magic weapons should not be treated as an automatic win, if she's going against the likes of the Phantom Zone criminals, or even Clark or Kara, her opponents aren't stupid and completely helpless in the face of such weapons. I think the Lasso should be the only tool she has that can end a fight immediately no matter who she is fighting, but only if they restore its pre-Crisis power set instead of the vaguely defined truth powers.
