The arc following that issue in JiM has Sif visit Jane on earth as Sif wants a bit of her scientific expertise. They get along absolutely fine. They were even able to make fun of Thor together.

Seems like there's no problem there in the present, but I can't speak much about the past.

Yeah, in the past, Sif loathed Thor's connection to all things Earthly, including Jane a bit. But that hasn't been an issue in ages.
