I like the idea of separate organizations for mutants.

^^^This. I think having all of mutantkind united is an unrealistic dream. Even if they could co-operate, I think it's best to keep separate units/entities, given they don't all share the same dream. I can't see Jean Grey, Emma Frost, Magneto, Kitty Pryde, Sebastian Shaw, Exodus etc. all working together and not coming to blows. The idea of a mutant council is somewhat appealing though, made up of the leaders of each current X-team. Though you're still going to have the same problems.
