I can second Runaways and All-New Wolverine as some of the very best of Marvel -- although for All-New Wolverine, you'd want to read the X-23: Innocence Lost and Target X miniseries, Craig Kyle and Chris Yost's New X-Men and X-Force (including the Messiah trilogy events), and Margaret Liu's X-23 ongoing first to get the most out of it (that's not all of X-23's pre-All-New Wolverine stuff, but the bare essentials). The good news is that those are also very worthy of recommendation and worth the reading (well, the Messiah trilogy was hit and miss for me, but it does bridge the gaps and has some good moments).

I'd add Ultimate Spider-Man by Brian Michael Bendis, easily one of the greatest Spider-Man series ever made (Peter Parker stuff is must-read and Miles Morales is worth your time if you're interested), and Hawkeye (Kate Bishop) by Kelly Thompson, which has boasted some really good stories and one of comics' most likable protagonists.
