The first story from this era I ever read was in this 1973 reprint:
The original comic was this one from 1966:
A bat! That's it! It's an omen.. I'll shall become a bat!

Many stuff by Gardner Fox, most notably Hawkman.
Which is still my favorite version of the character, before they turned him into Conan with wings.
Favorite story? Probably the Mordu the Merciless storyline I first read in this book:
Here are the original covers from 1968:

This is when I first started reading the DC super-hero comics, so naturally there are a lot of favourite stories from that time. I like just about every issue of BATMAN and DETECTIVE COMICS that came out between 1965 and 1968. DETECTIVE more so because the Elongated Man was featured in every issue and the Dibnys are my favourite comic book couple--with great work by Gardner Fox, John Broome, Carmine Infantino, Sid Greene and a number of guest artists.
Another title I loved was SUPERBOY. As a kid, I found these stories very comforting--although some stories were scary in almost a Stephen King way. But I like the idea of owning a General Stoe in a small town--as Ma and Pa did--and Clark working at that store part time, after school. Otto Binder and George Papp crafted most of these tales and I loved everything they did. George Papp is rarely mentioned as one of the great comic book artists, but I loved his work before I knew his name. I just knew when I saw that particular style of art it gave me a lot of good feels.
A comic that I didn't read at the time, but which I've now acquired all the back issues in the last few years, is INFERIOR FIVE. I'd recommend the first six issues by E. Nelson Bridwell and Mike Sekowsky. They aren't obvious in their humour. Given Bridwell's great intelligence, there are references to a lot of things your average reader might not know about--and some of the subtler jokes rely on those inside gibes. It's almost like Bridwell and Sekowsky were doing those comics just for their own personal entertainment and they could have cared less whether anyone else knew what they were about, or if the comic book generated high sales. It's like the polar opposite of NOT BRAND ECHH. The later issues were not as good.
I haven't read that many stories from that era but from what I've read from the Silver Age my favorites are usually from the Superman titles and the Flash. Some Flash favorites include the issue where the Flash gets married (I love the little continuity touches with characters from past stories attending and the twist at the end of the first act)

This cover had an obvious influence on Grant Morrison but I also find the story quite touching

This story is the introduction of Earth Prime (I think) and Flash gets to meet Julie Schwartz and to see comics with his own adventures. Also a big influence on Morrison

I may post some Superman favorites at another time.

It was in 1969 that Dick Grayson finally went off to college, and Bruce moved out of Wayne Manor and closed up the Batcave, working as a solo again for the first time in decades.
