I think I would prefer that the mutants have been out of the public eye thanks to Xavier or Krakoa or something like that. Making a retcon with the Guantlet sounds too forced.
IMO I could see them saying that like the comics there has always been a small percentage of mutants on the MCU people like Wolverine, Professor X, Nightcrawler, Magneto, Mystique and Destiny (Yes MCU give me Irene), Sabertooth, Mr. Sinister etc but their numbers where so small like 1 percent of 1 percent of the population they were never noticed and Mutants kept in the Shadows for protection. But perhaps the snap and the returns of those snapped has the affect of activating the X-Gene in a large number of those returned.
Interesting theory, but I honestly don't think that's how it'll play out. I think the MCU has invested too much into making Quicksilver and the Scarlet Witch something other than mutants. Retconning it at this point would just be too complicated and more trouble than it's worth. I have a feeling that the introduction of mutants will be tied into the Eternals, somehow. I think Feige will go the comic route and have their origins tied to what the Celestials did. A lot of the specifics depend on how Endgame pans out, but I have a feeling that nothing is going to ultimately change Quicksilver and the Scarlet Witch's non-mutant status.

The agreement also provides Disney with the opportunity to reunite the X-MEN with the Marvel family under one roof and create richer, more complex worlds of inter-related characters and stories that audiences have shown they love. It only makes sense for Marvel to be supervised by one entity. There shouldn't be two Marvels.
