This is tough as any day could bring a different answer. There are many excellent books I have read but these are ones I couldn't put down. These are not necessarily ones which have the highest highs but were very consistent. They arent in order.
1) Batman Knightfall series (Finished first 2 but burned through them fairly quick. Maybe too soon to rank)
2) Punisher Max Vol 1
3) Thor 3 (Probably the best Marvel Silver Age I read. Awesome silver age epic stories and some of my favorite Kirby art)
Very very tricky. This has changed as my collection has grown I'm going to list below those Omnis which would very likely be in my Top 3. I know it's cheating but I can't narrow the list down.

Good choices! My Knightfall series is on its way to my doorstep! Can't wait to read it! For the Punisher Max Series, are they the same stories from Ennis' Omni? Love love Kirby and John Romita, Sr.! Just read the X-Men silver age stuff, it was a bit of a chore but it was a fun read! Great to see how X-Men evolved through the years.

Planetary; I can't believe how cheap Planetary goes for, probably the most cohesive and ambitious Omnibus I have. There are some great limited edition series, but Ellis keeps this going for 27 issues (if I recall right), and it works on a number of levels.
X-Statix; Allred and Milligan, something really different and unique.
X-men Classic Omnibus. My favourite Claremont moments, introspective, emotive, and beautifully illustrated.
Although not strictly called Omnibuses, Saga Deluxe 1, or Madman Gargantua, would both be contenders for a top three slot.
