It will be fine if it is just adding another identity to her.
But Marvel Studios likes to simplify things so if she ends up being a mutant, it's unlikely for her to get her mystical elements adapted, meaning no Agatha, Chthon, Modred, etc, those who actually serve as her supporting characters rather the other way around.
And while it may be beneficial for her to appear in X movies, I don't want her wide spread wrong impression stronger than it already is.
Worst case scenario is her ending up in brotherhood for some drama.

I don't know what the future holds for Wanda but I think one way or another the mystic stuff was a longshot to make it into the movies because it overlaps too much with Doctor Strange and because it brings up the very confusing question of what her powers are even supposed to be.

(Remember that the only reason Chthon/Modred was even introduced into her backstory, and the only reason Busiek brought it up many years later, was to explain how she could be a mutant and have some kind of latent magical ability too. Even Steve Englehart, the guy who made Wanda a real witch in the first place, never brought up the Chthon story, and it wasn't brought up in her ongoing either, which came up with a new explanation for how her powers could be magic.)

I would guess that they will only lean into her mystic side if she is introduced into Doctor Strange's world, and if she isn't then she'll just be a mutant with magic-ish powers like she usually is.

I just feel that mystical world and Avengers are the few places where she get to have her own stories and cast.
(Plus None-magic Wanda are similar, why bother add mutant part.)
And Vision's mini got cancelled, the news today are either worrying or outright frustrating.

To be honest, how Wanda got her powers, shouldn't be the focus of any MCU story. She was exposed to the Mind Stone, got powers. The End. Move the character forward not backwards which has dogged her character in the comics many times.

I love the power display of the Super Hero Squad Wanda. Besides appearing as Hex Power, it had a magical-sparkly sound to it too! Wanda seemed to have a lot of screen time on it.

In terms of screentime, Wanda would likely get about 15 minutes or more in a Doctor Strange movie, due to the smaller cast and her potentially being directly involved adding alot of lore.

In an X-Men movie, with the large cast and focus on the actual X-Men (likely Wolverine, Cyclops, Xavier, Storm, Beast) and Wanda likely being used solely as a prop for Magneto's manpain, we're talking about 3 to 5 minutes at most.
