The honest answer, per PsychoEFrost, is that it is bad writing. Kishimoto thought it would be a cool visual to have Naruto beat him with his own attack but didn't bother to create an acceptable reason for why a technique that he should have been susceptible to failed - other than "he's really strong guys!". The power inconsistency is definitely another of the big problems with Naruto.
Is that a bad thing? I don't think Reynolds' take is fair, especially with the crap that surrounded it.
I wouldn't want Cyclops sidelined just because he'd been in the movies before - he had yet to be adapted properly.
Geoff Johns really loves Hal Jordan, he's the one that pushed hal to be resurrected, wrote tons of cool stuff about him, retconned emerald twilight, and pushed to keep some of his continuity in the new 52. So I don't think hal is going anywhere
as for Cyclops, I think marvel will want a classical line up, and if anything, they've managed to make me want more of characters like falcon or ant man, so I think Cyclops will do just fine in the MCU
