"Promethea" I think is a good example too. Very much a story about the power of stories ( as well as gender issues and occult stuff) while being a sort analysis of the history of pulp novels and comics ( especially the first twelve issues).

One of the worst was the last issues of the flash. They destroyed the Hero Hero ethic and the Barry Allen character in a long drawn out painful to read storyline that lasted over a year.

I never read Warriors of Plasm. I'm talking about the series Boom! made about five or so years back.

I can't believe that we haven't mentioned Alan Moore's version of Supreme as a good example. A tribute to silver age Superman while deconstructing the various ages of comics.
Also Warren Ellis's Supreme:Blue Rose is worth a look ( even though the last issue is a dud). It takes Moore's ideas and filters them though a Philip K Dick lens.
