Batman's greatest enemy is clearly Prime.
He hasn't managed to stop the guy even once. In fact, i can't remember the last time Batman even came close to defeating Prime.

While we're at it since when was Joker considered Batman's greatest enemy and why?
Before I get into comics I never really consider him Batman's arch-villain. He's one of the big ones, but I didn't view him as above Penguin, Riddler, and Catwoman from the 60s tv series, or any other villains in BTAS. Back then, when I think of Batman's main enemy I did think Joker but there's no reason why in terms of what he does. I picked him only because he tends to be either the first or last boss in games and he looks cool.
I think the first time I actually think he deserves that title was when I watched The Dark Knight.

Even in the Animated series he carried weight as the most dangerous foe, where he would be a judge in the Arkham Trial and his crimes were on a bigger scale compared to the other more personal smaller stories as well as the Batman Beyond movie.
Arguably from the first appearance is when he become Bat's greatest enemy. He was the one of the original recurring costumed villains and the original Red Hood story cemented their history together. Denny O'Neil did a lot of tidying up in the 70's to stop him being a goofy clown which was left over from the Adam West show and into a real threat which is arguably where the modern take of him being his archenemies comes from, plus he has some major stories/victories like A Death in the Family.
