Not really since this was during the delevopment stage and there were just ideas with no definitive story at that point. So Logan probably wasn’t originally going to be set in the future. What is definitive is that she was going to be in the third Wolverine film and Mangold talked to Fox about the character first. Then Singer heard and pitched X-Force with her in it.

MCU could solve the "Mutant" situation rather easily with the Captain Marvel Movie.
have Carol Danvers start the movie in a coma, only imply that it "happened on the job"
She wakes up in the 90s, and goes on her Captain Marvel Journey, but just make it clear it isn't her first go round being a "hero."
Then you establish the X-Men stuff happened in the 80s or so, which can explain their absence on a major scale, which also would tie into the FOX movies at the same time subconciously.

Because they make changes during the development stage? Like the how Marvel Studios dropped Runaways and Inhumans, giving them to Marvel TV? Or like how Hulk and Thor were originally suppose to be in Civil War? A movie that the Russos admitted was made in response to the announcements of BvS? Spider-Man who wasn’t originally suppose to be in Civil War?

Only Inhumans and Spider-Man point would fall under that. The other stuff is Marvel Studio just changing and getting rid of stuff on the way because they thought it would be for the best.
Oh and how I forget about Infinity War itself? Which they didn’t start developing until after the first Thor film, hence the Infinity Gauntlet easter egg in the movie. Even Kevin Feige admitted it.
