One thing to remember is that unlikely pairings result in the development of stories that are not repetitive. Given with new discoveries made about the universe, things that were deemed impossible(e.g. Black Holes) are now a reality. The characters for Spider-Man mentioned have the potential unlock the types of stories that Spider-Man/Peter Parker has yet to encounter as a way of bringing in new readers to the series, and perhaps raise the profile of Marvel's other comic book titles in terms of sales. In addition, the heroines(allies of Spidey) are the keys that can unlock a larger story that's related to Spider-Man and vice versa. Just like a serialized manga that builds up to a larger story.

"So you've come to the end now alive but dead inside."
There is a lot of potential story developments between Peter and Jennifer. The existing stories are there. A good example is Jennifer meeting up with her cousin's counterpart whose Spider-Man of his Timeline.
