Scott and Rogue were endgame in that show, a creator said as much.
"According to supervising director Frank Paur, had the series continued, Jean would have gone full Dark Phoenix, leaving the field wide open for Cyclops and Rogue. In fact, in the last episode, Professor X gets a glimpse of the future, and the audience is shown a shot of the future X-Men, with Rogue and Cyclops standing a little too close to one another. Paur insists that this was not an accident."

In that universe, this makes just so much sense, and I was happy to find this out years after the show had ended.

I hate that show because Scott kept hoping for Jean and she was dating someone else. I wanted Rogue and Scott to happen. If it had continued they would have made it Scott and Emma.

Not really, a good point was that while Scott was bad for a while watching Jean was with another guy, then Scott started dating a friend of Jean and was always Rogue who was still in love with him, after this Jean was in a bad relationship and could only sigh for Scott and realize the terrible mistake she had made.

I have no idea how they would fit Emma in the Evolution "Still in high school" thing.

It could only work if Rosenberg was enough of a madman to follow up with even more crazy stuff. Having MagiClops without going batshit with the rest of the story and just playing it safe would be worthless.

Scott is 100% Team Jean, Jean doesn't really know what she wants, Scott can't get his act together, Jean can't be bothered to wait, Scott is miserable and inevitably falters in his devotion to Jean by, like, looking at another woman or whatever, Jean gets righteously pissy about it because dat ass is totally her property, Scott realizes the errors of his non-Jean-Worshipping ways, Jean magnanimously forgives him for straying and BOOM, Jott is now a thing.

Scott is back, he appeared alive at the end of Extermination #5 who also send the O5 back to their timeline. How he came back is supposed to be explained in the new Uncanny Annual. After that he is going toblead a new team in Uncanny X-Men #11, the story is going to be called "Devastation".
