in all fairness to the kitty pryde feat, her powers are usually depicted as her being able to cause her molecules to move through the spaces between particles in a relatively narrow manner rather than her shifting between dimensions, or something like that, so magneto's much more diverse ability to manipulate particles on the subatomic level due to his control of the electromagnetic spectrum means that he may well be able target and to affect kitty's particles in ways that her phasing wouldn't be able to resist.

Kitty used to get zapped by stuff like electricity. In fact, in her first encounter with Magneto (whilst wearing one of her worst costumes ever, and to say that about Kitty Pryde is saying a lot, I'vealreadyposteditonce, I'mnotpostingitagain) she tried to phase through him and he basically electrified her (which resulted in him realizing '****, I'm killing children here!' and voluntarily giving up the fight, which is a good thing because he was kicking everyone around like hacky-sacks). Ok, what was once just a funny board meme is clearly being misconstrued.

We aren't saying Eric can't do crazy stuff with his powers. We are saying it is kind of hilarious the level of diversity his powers can achieve given that he is not wielding the power cosmic, but straight magnetism. Its funny!

Unlike Darkseid and "stairs" this particular joke doesnt come at the expense of the character. It is often used in conjunction with showing off some of the crazier stuff he has done.

A thread a while back had it suggested he could help depower Immortal Hulk using "MAAAGNETS" to mess with UV radiation.

It's a compliment wrapped up in goofiness.
