It's kind of funny that the latest game is a prequel (oddyssey) to the prequel (Origins) especially it's DLC.

Red Dead Redemption 2: Not specifically because of its transition into RDR1, but just in general was a great game that expanded on the first one's scope and narrative strength.

Tales of Berseria: Significantly improves the lore surrounding the background mythology and wordbuilding that Zestiria was trying to convey.

Yoshi's Island (SNES): The story of baby Mario being escorted through the mushroom kingdom by a Yoshi.

Legend of Zelda: Link to the Past: Prequel to the Downfall timeline of Zelda 1 and 2. A classic.

Fire Emblem 7: Prequel to the story and world of Fire Emblem 6.

Devil May Cry 3: Dante's Awakening is not only still one of the best games in the series(if not the best, I think 5 is pretty neck and neck with it personally) but also saved the franchise from dying after the trashfire that was Devil May Cry 2.

Metal Gear Solid 3: Snake Eater had my favorite gameplay of the series and had a good story that didn't get to bogged down in the overall lore like some of the later games.

Halo: Reach was Bungie leaving the Halo series on a high note with one of the best Halo campaigns.

Life is Strange: Before the Storm did an excellent job of fleshing out the character relationships that were hinted at in the original game.

Assassin's Creed IV Black Flag (Prequel to AC3)
Assassin's Creed Origins (Prequel to All the games)
Assassin's Creed Odyssey (Prequel to ACO).

Ubisoft as a company might have its flaws but they are pretty good at making prequels better than the games set closer to the present.
