The Ultimate universe comes to mind. Over the course of its Fifteen year existence there were plenty of highs as well as lows, but boy were the highs awesome. I really need to go back, and re-read some of the earlier Ult. X-Men issues.
Oh, and the All-Ages Power Pack universe from 2005-2010. Those mini series are some of the most delightful comics you'll find by Marvel.Continuity, even in a "shared" comics universe is often insignificant if not largely detrimental to the quality of a comic.

As a cyberpunk fan, Marvel 2099.
As a possible future where everything hasn't gone to total s*** and maybe even improved in some places, MC2.The spider is always on the hunt.

The trilogy was so good, I need to reread it. I was in my teens when I read it but it made feel sad that the heroes had to fight even in "heaven" and that villain will always be a villain
