Well Cap is a special case, he is their own creation and frankly, not that "super".
It turns out SHIELD really only trusts human superheores: Iron Man, Black Widow, Hawkeye, Warmachine etc.
They help hunted Hulk and captured and interrogated Thor.

This argument is completely invalid.

Hulk is an 8 foot green rage monster capable of massive destruction and it's quite logical that he would be hunted.

They had no idea that Thor was anything but a human nutcase when he was 'captured' and interrogated.

Thor attacked their facility without provocation, beat up a bunch of their agents, and tried to "steal" the weird alien hammer that they were studying. They'd have been stupid NOT to capture him. And SHIELD actually protected Banner (Black Widow essentially said as much in The Avengers) and KEPT him from getting captured (because Fury wanted Banner for the Avengers Initiative."

It was a cutaway shot right after Skye's slow motion moment. Someone lightened that picture considerably...in the episode she was hidden in the shadows, so it was easy to miss her. I had to rewind several times to get a good look at her.
