The second thing is more likely. Reed once straight up bubbled himself around Wolverine, and responded to him trying to claw his way out by just stretching around his efforts to, Wolverine only got out of such by being teleported out.

Reed regularly restrains Benjamin J Grimm whenever Benjy gets angry. Restraining Logan will be no problem for Mr. Fantastic. Then he simply covers Logan's mouth and nose and holds until Logan has suffocated.

Reed's a brainiac, but he's also quite powerful.
