Dark Beast was their captive. He was working for them, not the other way around. There was nothing equal about that arrangement nor did he have much agency. Besides the X-men were psychically suggested to ally with him by Emma and Sinister. All their actions are questionable

To be fair, Mystique has been oftenly written in the past as some kind of anti-hero fighting for mutantkind (especially during CC's run, Freedom Force years). It was after Irene died that she became unhinged. Forge tried to help her but it was done. She became a sociopath who would always have a personal agenda.
