They are either kidnapped or in limbo. The writers just don't want to deal with them.
It was Spiral who mucked their genes and NOT dark Beast or even white beast.

Uncanny X-Men 15 fight with MLF
Uncanny X-Men 16 fight with brotherhood of evil mutants.
Uncanny X-men 17 Funeral and Hellfire club
MLF joins X-Men to fight the brotherhood of evil mutants in ish 16 so the highest possibility is someone in MLF.
Banshee just came back from death , so most probably Hope.
Karma has always been pushed as a limbo character so I doubt she will be dead to make any impact.
Rosenberg said there will be several long term effects on some of the members in War of Realms so he won't kill those.
Dani might be getting back her Valkryie and mutant powers enhanced.
Everything points to Hope. Hope was a Jean Grey proxy and since Jean is back..... But I could be wrong again. LOL

Given the reality-warping nature of Age of X-Man, I suspect there's something in the works that's going to shake up the space-time continuum of the Marvel universe. While I wouldn't call it a reboot, I think there will be some relaunches that coincide with some reshuffling of the greater X-Men landscape. That usually happens when a new status quo settles in. And with Hickman's story in the works, there will be some foundation in place on which he'll build.
