I would echo those who say that Kingpin is the final boss. That being said, I would have him flanked by Bullseye and Typhoid Mary (who were both bosses earlier in the game separately) so you have to defeat them to get to him - only to find out that he's far tougher to beat once unleashed than those helping him.

I like the choice cause it’s less overused.
RPG bosses usually combine story relevancy with power, so I'm trying to do a balance.
Fantastic Four- Galactus (despite him not being a villain) or Dr. Doom with some sort of cosmic power.
Dr. Strange- Dormammu.
The Silver Surfer- Mephisto or Galactus.
The Avengers- Kang or Immortus.
Captain America- Red Skull with the Cosmic Cube.
X-Men- Apocalypse or Dark Phoenix.
Thor- Surtur (Ymir is equally powerful, but rarely shows up).
Iron Man- The Mandarin after he absorbs the rings into himself.
Ghost Rider- Zarathos or Mephisto.
Spider-Man- Green Goblin Norman Osbourne. He's Spidey's greatest enemy even though he isn't all that powerful physically speaking, maybe he gets the Venom symbiote in the story?
The Eternals- The Dreaming Celestial or Ghuar controlling the Deviants' Anti-Mind.
The Inhumans- Something like Maximus in control of the Kree Supreme Intelligence or the other way around.
The Hulk- Brian Banner as the combined Guilt Hulk+Devil Hulk entity when he appeared during Chaos War.
Ant-Man and Wasp- Ultron.
Classic Guardians of the Galaxy- Korvac.
New Guardians of the Galaxy (Abnett and Lanning version)- Annihilus or Thanos.
Quasar- Maelstrom from Cosmos in Collision.
Adam Warlock- The Magus, Thanos, or The Goddess (the former two being of more import due to their greater number of appearances).
The Squadron Supreme (classic version)- Nth Man.
The Defenders- That's tough. Mystic enemies seem to be the most recurring, and their biggest story (which had both versions of the classic Defenders in it) was the one that has Mephisto, Satan, Satannish, and Thog as the big villains, so maybe that group.
Man-Thing- Thog or Mr. Termineus.
Micronauts- Baron Karza.
Hercules- Pluto.
Black Panther- Klaw.
Namor- Attuma or Naga wielding the Serpent Crown (that is either one would have it).
Iron Fist- Master Khan.
New Mutants- The Demon Bear.
Cable- Apocalypse.
The Thunderbolts- Graviton.
Yeah, but he's a Shang-Chi villain who appeared in one Daredevil Annual that also heavily featured Shang-Chi. I honestly didn't even remember Daredevil in that annual since everyone thought he was dead (but it was just that everyone thought the old Daredevil was dead). He's not a Daredevil villain at all let alone a final boss for a Daredevil game.
