My favorite unusual hero/villain has to be Aquaman vs Lobo (as seen in Aquaman (1994) #4.) Sure, it was kinda dumb, but it was the fun type of dumb.
Also, the way their fight ended is both hilarious and clever.

I don't necessarily know if we can count Catwoman as a hero, but I really did love it when she tussled with Cheetah in When in Rome:
I also really liked it when the GCPD (again, not superheroes but still heroes) took on Dr. Alchemy in the Keystone Kops arc.

How about a guest hero taking on a guest supervillain? Rereading Flash from the 80s and 90s right now, and Rex the Wonder Dog almost replaced Flash as Gorilla Grodd's main superhero enemy. First, Rex helped Flash with him in issues 46-47, and then Rex showed up to fight Grodd again in the pages of Green Lantern 30-31 (a crossover with Flash 69-70).
Those are actually the only comics where I've ever seen Rex, but I'd actually be curious to see more of him. He seems like an interesting character.

Just re-reading my old collection, filling in the occasional gap with back issues, not buying anything new.
Currently working my way through 1990's Flash, Impulse, and JLA, and occasional other related stuff.
