The problem is that everytime someone likes a sexy female villain she becames a hero. Harley quinn, poison ivy...Comics are just losing dynamics because of it.

Exactly. Hell that's not even anything new. Back in the Regenesis one-shot, she even discusses with Scott about having considered going with the group that was returning to Westchester because first and foremost, she is a teacher, even if that meant separating from Scott. Emma's status as an X-Man is not dependent on whatever Scott's status is. Hell it's been shown numerous times that the fastest way to get on Emma's bad side is going after her students. Anyone who tries to dilute her character to Scott or nothing has no real grasp of who she is and has been for over 20 years now.

The most hilarious thing about the entire Emma kerfuffle is that not only is coming up with a story and an actual solid reason for why she would break off from the X-Meh after Bendis' run very easy, but that she wasn't even needed for the story they were trying to tell. Because as we all know, there is no one significant within either the Inhumans or the X-Men capable of mental manipulation who could set up a large conflict between them just to get off to it, right? We have to remove two of the lead protagonists of this franchise for over a decade from the books to do this event, right? Bitch went crazy, right?

Right, ff Jean didn't die at the end of Morrison's run and Scott chose her, that wouldn't mean Emma'd just pack up her bags and leave Xavier's. She'd just be a little more snarky to everyone and a smidgen drunker. Emma's true connection to the X-Men has always been through her students.
Emma wasn't alone here. Her little speech could easily have been for Vanisher's benefit. The Black King has an image to maintain and there certainly could be interested parties wondering if Emma would "rejoin the X-Men fold" at some point. Note that snide remarks that aren't entirely honest would not be out of character for Emma anyways, especially when she's dealing with those she can't explicitly trust.
Scott quit the X-Men when Jean died following the DPS. Following your argument, that would indicate he depended on Jean for his place in the X-Men to make sense, or for him to be a mainstay, but I think we all know that's not true. I'd agree that Emma's prominence in the X-Men truly began in part due to Jean's absence but she's since cemented her place and I think she's well past the point of needing Jean gone to stay relevant. That would suggest that her relationship with Scott was all that kept her relevant but they've been broken up since AvX and she'd been very relevant for most of the time since. Jean and Emma aren't at all binary at this point and what made them binary (in a relationship with Scott) isn't a factor at all now, if it ever was.
