There is also the Uncanny X-men/Captain America/Namor three part special story
There is an Uncanny X-Men/Iron Man/Nova one as well.
"We live in a world of cowards. We live in a world full of small minds who are afraid. We are ruled by those who refuse to risk anything of their own. Who guard their over bloated paucities of power with money. With false reasoning. With measured hesitance. With prideful, recalcitrant inaction. With hateful invective. With weapons. F@#K these selfish fools and their prevailing world order." Tony Stark

What are you looking for specifically as a special story? Does it have to cross over or have its own banner?
What immediately comes to mind is the three-part backup story in Force Works 12, War Machine 15, and Iron Man 317 called "Vicious Circle." Is that the sort of thing you're looking for?
Matt Murdock's cooler twin brother
I'd give the Devil benefit of law, for my own safety's sake!
Thomas More - A Man for All Seasons

3 part stories that were made up of various specials. Here are 2 examples
Arms of the Octopus was 3 parts.
All-New X-Men Special #1
Superior Spider-Man Team-Up Special #1
Indestructible Hulk Special #1
No End In Sight was 3 parts
Nova Special #1
Uncanny X-Men Special #1
Invincible Iron Man Special #1
So it would have to be a Special and a backup of the regular comic would not count?

For me they are issues that have a clear subtitle (like Arms of the Octopus) but the main title is based on the standard title of a more established book (like All-New X-Men). They are clearly marked as single issues by the fact they are all #1s but they each make up a three part story corresponding to their subtitle. They started by not having the subtitle as part of the indicia and just calling them 'specials', now they seem to.
So we did have:
Arms of the Octopus
All-New X-Men Special
Indestructible Hulk Special
Superior Spider-Man Team-Up Special
Inhuman Error
The Amazing Spider-Man Special
Inhuman Special
All-New Captain America Special
No End In Sight
Uncanny X-Men Special
Iron Man Special
Nova Special
Now we have:
Typhoid Fever
Typhoid Fever: Spider-Man
Typhoid Fever: X-Men
Typhoid Fever: Iron Fist
Ultron Forever
Avengers: Ultron Forever
New Avengers: Ultron Forever
Uncanny Avengers: Ultron Forever
Wakanda Forever
Amazing Spider-Man: Wakanda Forever
X-Men: Wakanda Forever
Avengers: Wakanda Forever
I call them Mini-Events in my database. They seemed to start with no precedence and no real fanfair with Arms of the Octopus, and we have had them sporadically ever since.
The current one is as shadow panther is pointing out:
The Prodigal Sun
Fantastic Four: The Prodigal Sun
Silver Surfer: The Prodigal Sun
Guardians of the Galaxy: The Prodigal Sun
(All titles as per indicia on Marvel.com as far as I know)
A similar title is None are quite the same.
These are others I kind of think of along with them, some of which I mark as Mini-Events in my database. But none conform to that standard:
Revolutionary War
X-Men Black (Back-ups are single story)
Generations
100th Anniversary Special (a good candidate, 5 issues)
Last Days of Magic (3 issues but includes ongoing and not a single story)
Web of Venom (I don't have a handle on what this is)
Marvel Rising (before the ongoing)
The Best Defense (probably the best candidate, 5 issues)
