I thought that the Krypton TV show did an admirable job of showing just how terrifying an invasion from Brainiac would actually be. Especially for something on that level of budget.
Imagine this happening in reality:
It would be the single most horrifying event in human history by a mile. Shudder.
When this guy stops playing games and gets serious he is one scary monster.
That being said, I'd say for me, it'd probably be a toss-up between Darkseid and Trigon. Darkseid, because he's a literal god and the personification of evil in the DC Universe and Trigon because he's an extradimensional demon.

Solomon Grundy can't be killed, he never tires, and he is relentlessly mean, taking delight only in hurting and killing. If you come across him, there's good odds he's coming after you for no reason at all, and precious little you can do about it.
I stick with my choice, but I must say that the Brainiac invasions from Superman: Unbound were pretty horrifying.

In terms of pure evil I would say Darkseid. He could care less if you live or die and will take great delight in torturing you. The fact that it takes a guy like Superman to even put a dent in him means there is jack crap you can do if he decides to kill you.

As much as I'm bored with him, Joker. Way too unpredictable. At least we know what the big guys want and how they usually go about it.

On a cosmic level, Trigon & Nekron with Darkseid close behind. All three are evil, but Darkseid is at least capable of being reasonable.
For non-cosmic villains, it is a tough pick. Contenders would include Joker, Prof. Zoom, and Black Hand. Basically, unpredictable villains who may target anyone and will enjoy doing so.
