Well, for one thing, the Vault has a much cooler name.
I do like that the Vault wasn't located within swimming distance of New York, like the Raft is.
Though I suppose that makes it somewhat convenient for the heroes, who can easily get there when the inevitable jail break happens.
The Vault was a staple for a while. Then things changed. From an in-story perspective, it would make sense to close it down after all those breakouts. I don't think there's a huge reason to go back to it, although I appreciate that it was an important part of Marvel History.
That being said, I'm not sure The Raft still exists either.

Certainly, in early ANAD, Pleasant Hill took the role of the Raft for a while there, but that was destroyed by Zemo. Super villains are still being arrested and transported away. I wonder where they are going now?
The vault had the guardsmen (and guardswoman) as the guards. Iron mans more or less. They did a whole issue of avengers spotlight in it during acts of vengeance. Loki starts the break out.

The Raft was destroyed in Superior Spider-Man, Pleasant Hill was destroyed in Standoff, and the prison where the government put all of the Army of Evil was destroyed or something in Iron Man.
