I guess you can call the Harlequin Joker relationship this. (If you consider Harley a hero now). But other then that it’s quite rare.
Harley/Joker
Jessica Jones/Purple-man
Can’t really think of any male heroes with a female archenemy.

Well, offhand, I can think of heroines with male archenemies, although mostly from animation...
Wonder Woman and (arguably) Ares
She-Ra and Hordak
Star Butterfly and Toffee
Queen Elsa and Hans
Anastasia and Rasputin
Powerpuff Girls and Mojo Jojo
For heroes with female archenemies, there are fewer I can recall...
Captain N and Mother Brain
Professor Farnsworth and Mom
Earthworm Jim and Queen Slug-For-A-Butt
Scrooge McDuck and Magica DeSpell
These are all debatable, of course, but if I think of more, I'll add 'em.
Catwoman and Black Mask
Firestorm and Killer Frost
Richard Dragon and Lady Shiva
Wolverine and Lady Deathstrike
Longshot and Spiral
Kamala Khan and Kamran
Yeah this is pretty tough.
Heroine VS. Male archenemies
Wasp & Whirlwind
Anya Corazon & Amun
Firestar & Cyberiad
Hellcat & Mad-Dog
Raven & Trigon
Hero VS. Female archenemies
Superman & Silver Banshee
Thor & Hela
Iron Man & Kathy Dare
Daredevil & Typhoid Mary
Captain America & Madame Hydra
I guess it depends on what's meant by 'archenemy'... is it their primary enemy or is it a major enemy? For instance, I'd consider Sabertooth to be Wolverine's primary enemy over Lady Deathstrike, but she's still one of his major ones.
Etrigon and Morgan La Fay
