I thought he'd attempted a military coup or something like that.
From what I understood : Jor-El was a living temporal anomaly, who compounded on it when he searched for Jon, possibly going back to the past in this quest. He also was a part of the Circle and it's implied he created or at least tweaked with Rogol's genetics to create him (potentially linking him to the Worldkillers of New 52's Supergil? I think there always was a missing fifth).

When Bendis took over... I don't think he even read a single issue of those. He just heard Jor-El was back, had a tiff with the Kents, and the rest is a history that ought to be erased.
