That was when Levitz was in charge. They can authorize usage of characters. DC just wasn't happy with how the JSA were going to be used in that DCAU episode so the creators were forced to come up with new characters. The showrunners are still ones in charge.

YJ Wally was always kind of cringey. Rosenbaum's Wally in JLU and Teen Titans was more enjoyable and naturally funny and charming.

Isn't the writer (Jeremy Adams?) doing Black Racer and Black Adam during Future State taking over The Flash in March? Though I think even he wrote an episode or two for Young Justice.
