Slott said that he wrote the Regent story under the impression that Bendis was planning to ship Iron Man and Mary Jane, but that never happened at all in Bendis' run.
The idea of MJ maybe dating Tony which was in that Power Play arc was literally never followed by Bendis even once. Since he portrays MJ consistently as friendly with Tony, but at the end of the day, not impressed with him.
Re: the upside down kiss. It has been done in the comics before the movie but with Black Cat in place of MJ if iirc.

For anyone who's interested, Mary Jane was mentioned in the first Marvel's Spider-Man: Maximum Venom special when Aunt May tells a lonely Peter that Anna Watson's niece just moved in next door.
She'll appear in the next special scheduled to air May 17th.
