That old World's Fair comic that had the first crossover of Superman and Batman. However small it was, it was the first time it was established that these characters live in the same world. Technically the start of the DC "universe" concept.

Flash of Two Worlds. Went from merely a shared universe to an entire multiverse, something still hugely important to DC and popular in comics to this day.

Sure, there are bigger and more popular stories, but nothing else will ever have as huge an impact as establishing a shared universe and a larger multiverse.

I'm surprised No Mans Land didn't rate a mention.
Love it or hate it, it had an effect that lasted in the Bat books for years.
Batgirl, Huntress, new base of operations for Bruce, and (SPOILER)

The scene with Sarah, Joker and the babies STILL disturbs me to this day.
"My name is Wally West. I'm the fastest man alive!"
I'll try being nicer if you try being smarter.
