Mystique showing up as her Raven Darkholme/secretary of defense persona would fit perfectly and lay the groundwork for Rogue, even the Brotherhood. The Rogue vs Carol fight would be better for the end of her trilogy.

Rogue and the Brotherhood could go on to be a larger MCU threat and lead to the X-Men.

I would love to see that Storm/Wolverine fight with Rogue at the Pentagon in the comics on the big screen one day...

They both wouldn't work. MCU X-men need to break away from the 30-40 something leads of the Fox era and go for actors in the same age bracket as Tom Holland.

More please, it was just getting good. I know of Rogue and Carol's history but honestly I've never read the issues. If someone wouldn't mind how long before absorbing her mind was Carol awaken? And how long after that did she join the X-men and become Binary, and afterwards how long did it take for the X-men to welcome Rogue into the fold?

If Rogue were to really be the villain in Captain Marvel, she would absolutely have to be a teenage girl. It's much easier to forgive and reform a young girl who was manipulated by her parents into evil acts than a grown adult making her own choices.

Carol was part of UXM from issues #150 to 171. (UXM#150 and Avengers Annual #10 came out in the same month, August of 1981.) Rogue had her encounter with Carol at the beginning of Avengers Annual #10. By the epilogue of the same issue, Carol was up and about and screaming BLOODY MURDER at the Avengers over the whole Marcus quagmire and their lack of not recognizing Marcus's manipulation. Carol was transformed into Binary in UXM#164 and Rogue showed up on Xavier's doorstep in UXM#171.
