The problems with Krakoa all stem from people viewing mutants and X-men and thinking they should have a higher standard than everyone else. Krakoa keeping tabs on everyone is inline with every major country in the world. Once people stop pretending that Krakoa suppose to be a charity but a country that acts in its own self interest like every other country in the world they will be much more happy reading it. Viewing Krakoa under the lens of good and bad is like view the U.S under the lens of good and bad which really doesn't make an sense when you look at it.

There is a difference, though… Krakoa has "citizens" all around the world and needs to keep good relationships with all countries.

The Krakoans must show that they respect international laws if they want the same thing in return… It's less about good or bad rather than being trustworthy.

No Krakoa must not show anything, Russia and US have been spying on them, Why? because having advance knowledge of possible things that might screw you is a good thing know. Krakoa is just like every other nation why we are pretending they have to be something more. If they get caught spying on "ally" it will strain relations but the point is not to get caught spying. Mutants can't be reactive they have been caught with pants down too often.

The biggest problem with Hank spying on the Avengers is less morality and more because Hank himself has a really nasty habit of not being nearly as clever as he thinks he is, and letting T’Challa or either of the Stark Brothers know something is a foot would be a disaster

Professor Xavier is leader has spoken to world twice in DoX era,When has they are trying to be something more? No part of Krakoa mission statement is about being morally better than humans. This status quo is all about playing by the same rules as the humans and yes that means employing the effective strategies of your enemies.

Yes exactly.. I don't know what you are expecting with that level of hyperbole. And sure pick the moment where one character probably cross the line and try to reframe as the actions of everyone and not him working as lone wolf. Moving right along

1st. What genocide?

2nd. The closest thing to a lobotomy was the terrorist son of the leader of Terra Verde who attacked first and was infected with a personality altering biological weapon system. He wasn't lobotomized though, Beast thought (and failed) to remove the biological weapon that supposedly also turned him into a vegetable (rimshot). That wasn't on the Krakoans, it was on him because he knowingly used a biological weapon on himself.

3rd. The vivisection was the action of one individual, Apocalypse, the victim wasn't killed (not that that makes it any better) and it was done in secret known only to Apocalypse and Jamie.

Really gotta wonder how long they plan on keeping Domino with the Krakoa plant skin graft for. I get the symbolism behind it but in-universe it doesn’t make a lot of sense given that they have healers who can easily fix that.
